A few technical questions.
First any ideas on how to speed up the program. Every change takes forever and makes my new, usually fast, loaded computer be non-responsive (change something, and xsite does not respond for about 2 minutes).

Second, I can't seem to make the main header height change. I am in advanced settings and change the height, leave the padding to zero, and nothing changes.

Also, how to I get rid of the right and left panels on my page layout BUT add a right panel to my other pages,

I can't resolve your speed issues, as I'm not sure why you would be having that problem. It's certainly not normal.

Hopefully, though, I can address your other issues:

The height in the Advanced Settings for the Header Panel doesn't change the height of the physical header image. It only changes the height of the "viewing area." If the header is an image, the height would have to be changed in something like Photoshop. The Advanced Settings > Design area allows you to type over the header image when it's in the background, or to simply type over the background colour of the Header Panel, if there's no background image. By the way, you can add the physical header image in this area.

The Left Panel is global, so it's either on or off for all pages. The Right Panel can be customized for each page. You set this in Web Pages > Page Settings > Advanced Settings > Right Panel.

Thanks for taking the time to help me. Very much appreciated. So, as I understand it, the height of the header panel is determined by the height of what's in it. Make the contents smaller, and the header will shrink in height. Right?

Can you tell me how to get rid of the left panel and make the right panel fill the area so I don't have any side panels, just one large page on my page layout.

Yes, make the header image smaller and the header will shrink, but don't forget that the Advanced Settings height affects the "viewing area." So that may have to be adjusted, too, if you're using the Advanced Settings at all that is (you don't have to).

The Left Panel can simply be turned off by setting the width to zero and adding its width to the Main Panel. The Right Panel can be turned off the same way. The Main Panel is your Web page, so you can't turn that off.
